The church was founded in 1285 by the Augustinians Order who came to Prague under the reign of Přemyslide King Wenceslas the Second. During the 14th century, in place of an older Romanesque chapel, a Gothic triple-nave basilica was built. The church of St. Thomas was part of the Augustinian convent, which was in the immediate vicinity. The church was burned down by the Hussites in 1420. Today's appearance is the result of Baroque reconstruction, done between 1723 and 1731, following architect Kilián Ignác
Dientzenhofer´s plans.To the original Gothic layout, a Baroque arch with a fresco by Václav Vavřinec Reiner was added, it features scenes from the life of St. Augustine. A former proud feature of the church was a portrait of St. Augustine by Petr Paul Rubens, which is today part of the collection of the National Gallery in Prague. Ferdinand Maxmilián Brokof and Quitainer worked on the sculpture decorations of the temple.The original Baroque organ dating back to the year 1751 deserves special attention.
